Болезнь Крона чаще всего диагностируется во время экстренных операций по поводу острых заболеваний брюшной полости, обычно связанных с сегментарными поражениями тонкой и толстой кишки. Гораздо реже это заболевание диагностируется до операции. Информация о прогнозе болезни Крона ограничена и противоречива.
